CSE Faculty Analyzes Map of Human Variation in Collaboration with National Library of MedicineCSE Faculty Analyzes Map of Human Variation in Collaboration with National Library of Medicine
CSE professor Eleazar Eskin and his graduate students, along with researchers at the International Computer Science Institute, have used a software algorithm to quickly break down large amounts of genetic information--from genotypes to haplotypes--in an attempt to more accurately study genetic differences. The research was conducted on the biotech repository of the National Center of Biotechnology Information (NCBI), and effectively resulted in the doubling of the repository's data. CSE Researcher Finds Chromosomal Links between SpeciesCSE Researcher Finds Chromosomal Links between Species
CSE's Pavel Pezvner joined with 24 scientists to analyze the last 100 million years of mammal evolution. They compared the genomes of humans to cats, dogs, mice, rats, pigs, cows and horses, using a program developed by Harris A. Lewin and his colleagues at the University of Illinois, called the Evolution Highway. In the mid-1990's, Dr. Pevzner and Sridhar Hannenhalli of the University of Pennsylvania invented a fast method for comparing chromosomes from two different species and determining the fewest number of rearrangements that separate them. CSE Professor Bill Griswold and Ph.D. candidate Neil McCurdy recently unveiled a new form of situational awareness where the viewer can navigate an integrated, interactive environment as if it were a video game. This new technique constructs a 3D virtual environment dynamically out of multiple live video streams. Though being currently tested for security and emergency response purposes, the technology has potential consumer uses such as virtual tourism or pre-drive instructions where you can 'fly' through the drive before doing it. Comparing the genomes of humans and seven other mammals, an international team of evolutionary sleuths has confirmed a theory put forward two years ago by UCSD scientists Pavel Pevzner and Glenn Tessler: that fragile regions exist in the human genome that break over and over again in the course of evolution. Eat, Drink, and Be MerryEat, Drink, and Be Merry
CSE wrapped up the fall quarter by holding its annual holiday party on the last day of classes. There was terrific food (both catered and home-made, including an amazing tiramisu), holiday-themed music, and lots of socializing. In keeping with CSE tradition, faculty, staff, and grad students also wrote and performed skits that were long on laughs and short of formal stage direction. Music 87 Puts CSE on Island TimeMusic 87 Puts CSE on Island Time
Introduction to the Ukulele, taught by CSE professor and Departmental Chair Keith Marzullo, performed an end-of-the-quarter Kanikapila, or traditional Hawaiian music festival. The concert was a culmination of the ukulele skills students learned this fall while receiving elective course credit in this freshman seminar. The course covered tuning, various chords and strums, and several corny songs! Congratulations to all the musicians.

UCSD Hosts Student Programming ContestUCSD Hosts Student Programming Contest
Forty-four students participated in this year's fall 2005 Programming Contest. Student were given five hours to solve seven traditional algorithmic problems. Top honors went to Renshan Wang, who was the only student to successfully solve all seven problems! Nakul Verma, Nitay Joffe, Boris Babenko, and Thomas Petrillo each solved five problems. The contest served as UCSD's qualifying tournament for the ACM Southern California Programming Contest. The problems, solutions, pictures, and detailed results can be found here .

David Bareno, CSE staff member ate 40 jalapenos in five minutes at the San Diego County Fair July 2, 2005!!! With a rapidity that amazed his fellow contestants, he destroyed the second place contender who only ate 19. The all time record stands at 53 jalapenos in 5 minutes. When he was asked how he felt immediately after the fair's "hottest" contest, David told the master of ceremonies that he couldn't say anything clean enough to quote. He then downed two doses of Pepto-Bismol, which the fair provided as a gift to the prize-winner. Click here to read the article in the North County Times.

18 of California's most talented and motivated high school students from the California State Summer School for Mathematics and Science (COSMOS) program are visiting CSE to participate in an intensive four-week program in The Science of Computing. Classes and labs are team taught by UCSD professors, graduate students, and high school teachers working as UCSD fellows. CSE professor Eleazar Eskin's new course, "Research Training in Bioinformatics" is designed for students majoring in bioinformatics; as part of the joint degree program offered by CSE, Biology, Chemistry and Bioengineering departments at UCSD. The course focuses on the basics of reading and understanding research papers, as well as a writing component about authoring articles for scientific journals. Students who are successful in having their project published are eligible to receive the Calit2 Undergraduate Bioinformatics Scholar Award which will cover the expense of sending each published undergrad to the scientific meeting where his or her research is presented. CSE undergraduate Robin Friedman was one of the first to receive this honor for having his paper published in the Proceedings of Advances in NIPS. To read the full Jacobs School release, click here.

Computer Science and Engineering (CSE) professors William Griswold and Geoff Voelker organized UCSDs participation in a graduate student course on Information Technology & Public Policy using a P2P architecture and IP Multicast network. 84 students 'attended' this course from four universities on the west coast including UCSD, University of Washington (UW), UC Berkeley, and Microsoft Research. The university classrooms were linked to each other and to Microsoft in Redmond, WA, via Internet2 networking, with support from Microsoft's ConferenceXP software platform, which is the result of a collaborative research effort between Microsoft Research and a number of universities. Calit2, UCSD's division of the California Institute for Telecommunications and Information Technology, opened their new building on Friday, October 28, 2005. Affiliated with the Jacobs School of Engineering, the Institute is a multidisciplinary research hub that fosters innovation by professors from all over UCSD, including the Department of Computer Science and Engineering. CNS Names New DirectorCNS Names New Director
CSE's Amin Vahdat has been named the new director of the Center for Networked Systems. An Associate Professor at CSE, Vahdat becomes CNS' second director since its establishment in July of 2004. Vahdat takes the reins from founding director Andrew Chien, who left to join Intel Corporation as Director of Research. The full press release can be found here.

Digital Nursing Project Brings Technology to Elder CareDigital Nursing Project Brings Technology to Elder Care
CSE's Bill Griswold, along with a team of 11 undergrads, recently visited St. Paul's Senior Homes & Services to unveil a piece of software they designed to improve patient information management. The tool tracks changes in the condition of each patient and negates the need for a hand-written log book that can be messy, illegible, and error-prone. The Digital Nursing Project is part of UCSD's Teams in Engineeering Services (TIES), a program that creates technology solutions for non-profits. CSE Participates in County Disaster DrillCSE Participates in County Disaster Drill
CSE researchers Bill Griswold, Barry Demchak, and Neil McCurdy worked alongside fire, police, hazardous materials, and SWAT officials to test their first-responder technology at a disaster drill organized by San Diego's Metropolitan Medical Strike Team (MMST). Among the tools tested was Griswold's WIISARD, a communications infrastructure and software system, and Command Center, a software designed by Barry Demchak. Also deployed was RealityFlyThrough, a program co-developed by Griswold and McCurdy that allows an early arriver to capture images and video using a helmet-mounted camera. Intel Donation Fosters Embedded Systems EducationIntel Donation Fosters Embedded Systems Education
Intel has donated microprocessor development kits valued at $193,638 to UCSD's Computer Science and Engineering department. The kits are full, high-end embedded systems platforms, and can be used for any embedded processing applications. They will equip CSE research and training labs, initially for a senior-level project course on wireless multimedia embedded systems. Cisco Acquires Start up Founded by CSE ResearchersCisco Acquires Start up Founded by CSE Researchers
The start up company co-founded by CSE professor George Varghese and graduate student Sumeet Singh, NetSift, Inc. has agreed to be acquired by Cisco Systems for roughly $30 million in cash and options. NetSift was founded in June 2004 based on patented research and develops content-processing technology focused on high-speed networking and security. Cisco is the worldwide leader in networking for the Internet. To read more click here.

CSE Student Selected as CRA Outstanding Undergraduate FinalistCSE Student Selected as CRA Outstanding Undergraduate Finalist
Congratulations to CSE's Sarah Aerni, who was chosen as one of five female finalists for the Computing Research Association's annual awards! Sarah's research interest lies in Bioinformatics, particularly in the exploration and creation of tools to analyze the human genome and its components. Currently, she's working with CSE's Ben Raphael and Bradley Messmer of UCSD's Moores Cancer Center to create methods to study Chronic Lymphocytic Leukemia (CLL). Using computational analysis on various patient DNA sequences, Sarah hopes to develop tools that will predict disease prognosis for individual patients, or possibly determine if this disease is triggered by an antigen (as has been found in other cancers). The awards will be presented at a to-be-determined research conference in 2006. The official announcement can be found on CRA's website. The Association's Outstanding Undergraduate Award program recognizes undergraduate students from US or Canadian universities and colleges who show outstanding research potential in an area of computing research. Nominations are made from departmental chairs or faculty members.

Andrew Kahng, his post-doc Bao Liu, and Ph.D candidate Qinke Wang (pictured), were awarded the Best Paper Award at this year's ACM/IEEE International Conference on Computer Design (ICCD) for their paper "Supply Voltage Degradation Aware Analytical Placement". The Award was one of five selected from a pool of 310 submissions.

CSE Professor Collaborates on Wireless Research ProjectCSE Professor Collaborates on Wireless Research Project
CSE professor Tajana Simunic Rosing is taking part in a wireless sensor project to build better tools for managing resources in heterogeneous wireless sensor networks. The research is in conjuction with and will aid HPWREN, an NSF-funded project whose expressed goal is to create and evaluate a high-performance, wide-area, wireless network in San Diego, Riverside, and Imperial counties. Simunic Rosing is an expert in resource management of embedded wireless systems, and joined CSE in 2004 after six years at Hewlett Packard. HPWREN (High Performance Wireless Research and Education Network) is a multi-institutional UC San Diego research program. The full article resides here.

CSE Grad Student Writes Synchronization ProgramCSE Grad Student Writes Synchronization Program
Frustrated by keeping track of multiple versions of a file across several machines, Ph.D. candidate James Anderson created a program that allows a user to save a file on one machine and have it updated automatically on other devices, including desktop PCs, laptops, personal digital assistants, or even third-generation cell phones. His work was funded by Google's Summer of Code, an effort to promote open-source software by motivating students to create new code for open-source access. Transparent Synchronization, or Tsync, keeps a set of files consistent across many machines, even if those devices involve differing degrees of connectivity and availability. "It does so while requiring minimal effort from the user," added Anderson. "At the same time it maintains security, robustness to failure, and fast performance." The full article may be found here.

CSE Professor co-authors paper in ScienceCSE Professor co-authors paper in Science
CSE faculty member Eleazar Eskin teamed with biologists from Perlegen Sciences, Inc., to map key genetic signposts across three human populations. Their study - published in the Feb. 18 issue of Science - could make widely accessible the analysis of human variation based on whole-genome data, and speed efforts to pinpoint DNA variations that are associated with disease or with how patients respond differently to drugs. CSE Undergrad Receives Student Leadership AwardCSE Undergrad Receives Student Leadership Award
Computer science major Lindsey Desalvo was honored with the Jacobs School 2005 Engineering Student Leadership awards on June 12, 2005. She was recognized for her outstanding service to her peers and the UCSD community. She has served as president of the CALPIRG UCSD student chapter, and helped raise money for the San Diego Rescue Mission, supported efforts to lower the levels of mercury pollution, and helped highlight the soaring cost of textbooks. Team Rock Competes in ChinaTeam Rock Competes in China
Three UCSD CSE students competed in the World Finals of the 29th Annual ACM International Collegiate Programming Contest, held in Shanghai, China. William Matthews, Michael Vrable, and Kevin Lee placed 42nd out of 78 teams from around the world. The World Finals contest was extremely competitive this year, with only one US university finishing in the top 30. UCSD CSE was the 5th ranked US team. Congratulations William, Michael, and Kevin! The UCSD team was sponsored by Mike Dini of The Dini Group.

CSE graduate student Tadayoshi Kohno introduces the notion of remote physical device fingerprinting... without the fingerprinted device's known cooperation. Primary author Yoshi Kohno is a PhD student at the UCSD Computer Science and Engineering department, working in collaboration with Andre Broido and kc Claffy at the Cooperative Association for Internet Data Analysis (CAIDA) based at the San Diego Supercomputer Center. The paper, Remote physical device fingerprinting is to be presented at the IEEE Symposium on Security and Privacy, May 8-11, 2005.

Congratulations to CSE faculty Serge Belongie for receiving recognition by the Alfred P. Sloan Foundation. Sloan Research Fellowships are awarded annually and designed to identify, new academic faculty that show outstanding promise in making fundamental contributions to new knowledge. Serge joins previous CSE Sloan award recipients, Henrik Jensen, Stefan Savage, Amin Vahdat, Daniele Micciancio and Russell Impagliazzo.

CSE Robin Friedman Receives Bioinformatics AwardCSE Robin Friedman Receives Bioinformatics Award
CSE undergraduate Robin Friedman, was one of the first two recipients of the CalIT2 Undergraduate Bioinformatics Scholar Awards. The Calit2 Undergraduate Bioinformatics Scholar Award will be presented periodically to each undergrad publishing a bioinformatics research paper. Robin was cited for his research on protein sequence analysis, and J. Bradley Kohlenberg from the Chemistry department was honored for research on integrating human genetic and physical maps.
